This species grows to a length of 0.5 to 2.5 cm. Its color ranges from light to medium blue. The individual zoids have a dark blue rim along their upper edge. Clavelina molluccensis always has a characteristic row of three blue dots between the siphons.

This sea squirt is found in the waters around Australia, the western Pacific, Indonesia, Papua New Guinea, the Mariana Islands, the Philippines, Singapore, and Malaysia.

Clavelina moluccensis grows in large numbers on dead coral or other hard substrates, usually under overhangs.

It can be confused with Clavelina australis; the two species differ in the arrangement of the three blue dots.
